Do we need to pay for stamp duty twice while purchasing a house?

That after the deal finalization both the party should present before sub registration office,the vendee(the property purchaser) has to pay stamp duty,registration fee and other expenses to fulfill all formality as per suggested by the document writer. The original IDs of both the party and 2 witnesses ,is compulsory for document- registration .
